The result extends Shooting Stars' impressive home form, marking their sixth consecutive win at the venue and moving them to fourth place on the league table with 47 points from 30 matches.
The hosts opened the scoring in the 16th minute when Sodiq Ibrahim converted a pass from Ayobami Junior.
Wikki Tourists responded in the 35th minute through Abba Musa, who brought the visitors level before the break.
However, Shooting Stars regained the lead just before half-time as Lucky Emmanuel finished another chance created by Ayobami Junior in the 44th minute.
The visitors drew level again in the 53rd minute when John Taiwo found the back of the net after receiving a pass from Jonathan Mairiga.
With the match seemingly heading for a draw, Al-Ameen delivered the decisive moment in the 88th minute, heading home from Ayobami Junior's corner kick to secure all three points for the Oluyole Warriors.
Following the victory, Shooting Stars remain fourth on the table behind Nasarawa United, with both sides level on points but separated by goal difference.
Shooting Stars' 3–2 win over Wikki Tourists in a pulsating five-goal contest at the Lekan Salami Stadium further cements their status as one of the NPFL's most formidable home sides this season.
Al-Ameen's late header, set up by the influential Ayobami Junior, proved the difference in a match that swung back and forth before the Oluyole Warriors had the final say.
With 47 points from 30 matches and six consecutive home wins, Shooting Stars remain firmly in contention for a top-three finish as the season approaches its climax.
